Nice hackery! So it looks like you cut the pins going to the top connector, then desoldered them from the back as well. Is that right? I'm also interested in your dual PSU setup. Lodestar, that's interesting about many motherboards using low frequency pulses even in voltage control mode. Maybe my understanding of PWM is incorrect (varying the duty cycle of a fixed frequency square wave), but what you describe sounds essentially like PWM to me, just using 3 pins instead of 4....
