From my experience it mainly boils down to, as you point out, the source of the noise. Coil whine and HDD seek noise probably benefit greatly from the insulated cases you mention, while I'm very much convinced that they do absolutely nothing good for fan noise when taking the corresponding hardware ...

What's the advantage of moving the HDDs? Cabling to the top looks problematic. I figure it's easier to fit two 3.5" bays there, than at the bottom. Speedfan may be worth a try. If it finds the controller chip on your graphics card, remember to change the default fan behavior to manual in the advanced section.
