My old pc (with Tagan 500W PSU of year 2006) is getting quite noisy, so I plan a new silent (and smaller PC).

Option 1:

CPU: Intel i3 ot Intel i5 (factory cpu cooler)

Option 2:

CPU: Intel i3 ot Intel i5 (factory cpu cooler)

Whatever else you choose, using the factory cooler is a Bozo-nono if you want a quiet PC. Look at one of the SPCR recommended coolers. Even the ones in the $20-30 range will blow the factory cooler out of the water.

I'd go for the second option because I'm a bit sceptical about the noise level of the included PSU in option 1. By going for option 2, you are guaranteed that the PSU won't be the noisiest component. And as Ralf Hutter says, an aftermarket cooler is one of the best and easiest steps to achieving a quiet computer.

Does your software require the dedicated GPU? the integrated GPU has come a long way in the last 5-10 years so they are perfectly acceptable for the majority of users (not considering gamers)

Do you have other options than the mentioned ones?
