There isn't any effect, the capacitors work as usual while they are connected.
So unless they are broken off the board, nothing will change.
I'm not sure what added heat from touching the heatpipe will do, or if the casing of the capacitor gets a bit worn from small vibrations...

You can bend the capacitors a bit to move them out of the way. They are the only thing that is close.

It's very easy to remove the NSK1300 PSU, it's six small screws, four in the back, two on top. I took the top ones out last while holding the PSU with one hand. Are you certain that the line is maxed out and there is no adjustment for it in the PSU? Have you used a DMM to measure it or are you going by the BIOS readings? Mine runs hot in an Antec NSK1300. Idles at 50°C according to speedfan and hits 60°C playing matroska 720p files through HMDI on VLC. That's with the AMD 5200 and stock CPU heatsink and fan.
