No problem there. Both are ~1mm or 2 shorter than the Noctua D14, which will fit in that case.

Just make sure the heatsink you're looking at does not exceed 160mm in height

you just have to compensate for it by setting the idle state voltage higher. I never really wanted to do that, though. Boards like the EP45 had much less of a vdroop issue. Oh, and even more off topic - Low Roller - are you looking to unload that Q6600 :D. If there is any difference in the heat pipe performance between the two positions, East West will work best. Why don't you just test it. Any difference in performance will show up very quickly.
