I'd go R3 or 550D. Simply because both can block all the extra ports via vent blockers from each company.
Price wise the R3 wins but build quality is a bit better on the 550D.

As far as I know any UPS will only get loud when needed. While idling/charging the fans won't be needed but the instant you lose power they'll kick into full gear until not needed or they run out of juice.

Putting a heatsink inside the case would just make that move air as warm as inside the case no? Using an H60 is fine, there are quieter solutions of course as the H60 pump is connected to the CPU block. Very nice and tidy.
I agree on the more slow fans is quieter than a single high rpm fan. I've a crapton of Noctua's in my main rig and they're all around 400rpm. Much quieter than having just a few at 800 or less at higher rpm.
