Athlons have an affinity for Tinkers, especially the earlier ones. However, my seat-of-the-pants opinion is that you should be getting way more than 155PPW out of your machine. My 1.6Ghz AthlonXP (2000+) usually gives me about that many points in two days on Gromacs work units.

Lite-On drives are known to be noisy, unfortunately. My Pioneer is mid-pack during normal operation, but the boot-up noise is very irritating. I can't hear any odd noises coming from my new LG drive. It makes some noise when reading/writing, but it's relatively quiet, and it makes no strange boot-up...

Zyzzyx is correct. It's part of the power-up cycle of the drive, unfortunately. After four years of faithful service, I still love my slot-load PIoneer, except for that dratted boot-up eject sequence. My Palomino Athlon on-die temperature has been registering in the 80- to 90-degree-Celsius range constantly for the past two years (folding = pseudo-peak load). Then again, my Celeron 466 measures less than 10 degrees above ambient while folding... I agree with Pjotor's comments about the hard drive...

7k80 is a 2.5" form-factor drive (ie. laptop-size), as opposed to traditional 3.5" drives like the 7k250. Noise-related information on these new Hitachis is still very limited, AFAIK.

I would encourage you to try the stock fan on the Fan Only connector or change it to 5v before you swap it out for another. Mine stock fans are roughly silent at 5v and my system temps are fine on my front bezel modded Sonatas. Seconded exactly. (Except that a SS400 doesn't have Fan Only connectors...

Get a plasma. Problem solved :) Seriously, though, I would put one or two 120mm fans at the top, sucking air out. This would be a good application for the 38-mm-thick Panaflo L1As. Then undervolt them until you're satisfied. At 6V (if they start reliably), that would probably be enough circulation.

If you're willing to go to all these lengths to exhaust-duct a CPU heatsink, why not just go for the gold and use a nice Alpha, as Bluefront has demonstrated? They seem ideal for what you're trying to accomplish.

When I was in-store, I believe they only had A3's in stock. The best way to find out is to ask them yourself. Their customer support seems quite good.

FrontierPC.com is great, and located in Vancouver. I bought a Tornado A3 from them a month or two ago (online order), and the service was quite good. I also visited the store while I was on vacation in the area in August, and it seems like a decent place.
