Check out BackupPC. It's a bit of a config to get setup initially, but once setup with rsync clients, it will back up anything, does great disk sharing, easy web interface for clients, runs automatically, e-mails reports, etc. It's what I'm using on my home built NAS. http://backuppc.sourceforge.net/

You are going to need to cut one or the other off, find the matching replacement, and solder it on (or switch both connectors to something else entirely that you can get both male and female of). To answer both questions in one reply: 1) If there was no CD/DVD, then there is 4 5/8" clearance from the top of the motherboard (not the socket) to the wall of the case.
