This is the only thing I can suggest, just experiment with different things plugged in and not plugged in until the whine stops. You should be able to find the culprit quite quickly.

Zalman sell a multi connector that allows you to connects 4 3-pin fans to a 4-pin molex connector. Two are at the full 12v and two at 5v. This might be ideal for your needs.

It will allow you to connect all 4 fans and should save you a bit on fanmates.

Unless you buy some male 3-pin connectors I don't know what else you can do. Even this way you would still need to do some soldering, though it would look neater.

Well the Athlon64's are apparently relatively easy to cool (though I have no experience with them) so that shouldn't be a problem to cool quietly.

As for the graphics card I have no idea, my graphics card seems to have died and I'm using the onboard graphics on my MoBo now. :?

Although your diagram shows both the right side and back panels swung open you probably wouldn't need them both open at the same time and I don't see why your design wouldn't be solid with any one panel open. It would be difficult to have the top panel attached to the back as it breaks in half down ...

Ok, let me get this right. The black boxes are the 5.25 inch drives, the blue the 3.5 inch HDD's. The orange box is the PSU mounted vertically so the 120mm fan sucks air over the HDD's. You shouldn't have to actually drill holes. Many modern boards come with mounting holes already and I hope thats what they are talking about. Drilling into your mb would be a mistake I believe!

You might be able to make it more silent by moving the fan from the outside of the case back onto the heatsink. That way the path for the noise will be longer and vibration should be less of a problem.

You may not want to do the work though if it's already quiet enough for your needs.

Well you could easily drop the idea of a solid state hard drive. You need the hard drive to be near the CPU rather than near you. Is it just me or does the HDD cage look as though the HDD's will be vertically mounted? If that is the case then a PSU with a fan in the bottom would suck air directly over the HDD's. Seems a bit strange to me though.
