No. Why have it on if it's not being used? It just means more money, more power stations and more pollution. This machine is a PVR, so it needs to be on to make recordings. The only compromise here is to use WakeOnLAN to turn it on at the right time, but that requires a different machine to be on 2...

It's probably easier to RMA the motherboard than it is to RMA the CPU (and if you have a retail CPU, it'll have a much longer manufacturer's warranty), so I'd do the motherboard first.

Why does it have to run at 12V? Why not just undervolt to get your lower RPM? I haven't yet had a fan fail to start at 5V (a few different kinds of 80mm, and Yate Loon 120mm), and 7V ought to work if 5V is too low to get the fan started ...
