What do you mean? Any modern OS can use more cores. HT is useful sometimes, but like extra cores it's dependent on the task. The i7 has HT, the i5 does not and the price premium you pay for the i7 only makes sense if you do lots of stuff where HT really helps. Lots of movie encoding? Consider the i7...

Fanless is doable, but a lot of hassle. And for a system that will do some serious work I think fanless is too early yet. That Screen Tunes page will make almost any monitor whine I think. My Dell U2412M was singing for sure but doesn't normally make any noticeable noise.

Cropped it a bit, lowered colors to 256 and ran it though optipng. Got it down to ~30kB.

Test another brick. Also, check the voltages (with multimeter or software or both). That flickering LED doesn't sound good, maybe cut the power to the brick when the system is off?

You could perhaps remove the plastic shroud and the two stock fans, keep the heatsink and attach one or two 120mm fans (powered by the motherboard perhaps) using zip ties.

You would need very little airflow. I would go with only the 120mm Nexus, at a very low setting. Even fanless might work fine in such a large space and with a large hole where the ATX PSU used to be.

Water cooling shines at much higher levels of heat. At relatively low loads stuff like a very good mounting mechanism matters a lot. I'd bet the water temp is nowhere near 74C.
