Toward the videocard, so through the heatsink is best. In theory it doesn't matter, because for the fan it's so that the air that comes in goes out. But it works better to mount it the other way around.

You can cut the corners of the Nexus fan, so they will fit your thermalright heatsink.

You might want to change your hard disks to two Samsung Spinpoint. They're quieter than your Hitachi's.

With my Inspiron 6400, the main (and only) fan cools both the CPU and the GPU. The both run (with a heatpipe) to a small heatsink. One behind the other, they both are cooled when the fan starts to spin. (The whiny fan, terrible.)

Your BE-2400 uses only 45W, so a huge cooler isn't necessary. If you want it cheap I'd recommend the Arctic Cooling Alpine 7 . It's quiet, cheap, and performs well for you CPU. If you want to spend more money you can try a Nina/Ninja Mini. Then you can run it passive (without a fan on the heatsink)....

GPU temps can be quite high. 100 degrees is not an exception (when stressed, that is). So 86 in the summer should be ok.

Like said, you could also try and put a (slow) fan on the Accelero. Shoud get you a 10 degrees decrease in temps.

Can't you replace the heatsink of the GPU? Like with a Accelero S1? The site mentions 3870 as a compatible GPU with the Accelero. Don't know about the XT though.

My first thought was a dust filter. But a very restrictive one.. But, as you point out, it's just plastic and lots of dust is going to your motherboard, not good. I'd remove it, don't care if somebody was supposed to do that anyway, it'll certainly help your temps and dust build up on the motherboar...
