I have read that Athlon 64 X2 processors (dual core) will work in single core mode if they do not have the BIOS update. I suspect the same will be true in your case.

Actually, it is not uncommon for the case temperature to go up when you remove the side panel. With the case closed, there is more of a "wind tunnel" effect to draw the heat out of the case.
