Another thing to think about is that there just might not be enough SSE2 capable machines to handle all the double gromacs work units. I'm not sure what the schedules are for any given protein, but maybe they would like to be able to just hand out a bunch of double gromacs to everyone for a few days...

Maybe for some reason the one running the gui client is not using SSE2? If you check the logfile you should see the following line:

Extra SSE2 boost OK.

That's my only guess, there's no way running as a gui client should make that much of a difference.
