From reading the PDF and all the info in this thread (very interesting btw)
Am i right in assuming CPU heatpipes (Mesh?) are different from GPU heatpipes (powder?)
As a lot of GPU's have the heat sources at the top of the heatpipe.
Or am i having a thick'o moment

No difference in idle temps for the GPU. Agreed 40°C is cool compared to mine at 49°C idle I can only think its recirculating the air its generating when it starts to get hot. I would suggest trying to work out how the air is flowing inside the case, either using smoke or trying to feel where its drawing its air in from the out side. EDIT:...

90c does seem way over, i have a 670 windforce and running furmark it maxes around 80c I have a similar setup to you, same case, GPU. The only difference is i have a extra fan in the 5.25 bays but all fans are running at 800rpm. I cant see this making a hugh difference but can you remove the middle ...

Not that i know much about NAS, and i guess you have already considered using one instead of having 6 HDD.
