It turned out that speedfan was the culprit. It is probing the disk drive at one minute intervals, presumably asking for the temperature, and this is blocking the hard drive from going to standby. 3 gigabit is the interface not the transfer rate. Read speed would probably be somewhere around the 100mb/s max.
