I have ~600 gigs of storage in a networked storage server, so the raptor is plenty. And this will be going in my antec 3000 case.
I do alot of gaming and media encoding, so I want the opteron so I can overclock to 2.5 or so. Hopefully with something like crystal I can dynamically overclock and underclock depending on usage.

The 36gb Raptor is very under performing compared to its bigger brothers the 74gb and 150gb.
It acts more like a normal 7200rpm disk rather than a 10k, and you only get 30~ gigs of program installs etc.
Go for the 74gig or a 7200RPM Samsung or similiar if you want to save money.
As for gaming, I would go for the TOP Silent 7800gt reviewed by anandtech earlier this week. http://anandtech.com/video/showdoc.aspx?i=2756
Also RAM wise, I would seriously consider 2gbs of G Skill for only about $160. They sell PC4000 kits so you can run your ram async with the HT. 1gb is seriously lacking my todays standards if your building a new gaming rig.
Everything else looks fine, and dont forget the fans and case!

What is your budget for this build so I could maybe help you a little more.
In the end you'll get what you like and have your mind set on, but there are ways to save money if I just know what type of limit there is to spend.
Edit: Heres a $950 machine similiar to the one you originally built, but faster.
